hi.
i just did this trip this month i got the 5pm Bus from prague got to amsterdam at 7.25 am next day. so i would rekon the train would be faster. i was told the train was around 12hrs you have to change in germany though. where as the bus is direct no changes costs less than the train.
or there is one flight a day from prague with smartwings which is cheap but was fully booked when i tried to get a seat.

day trains changing at Berlin zoo take about 12 hours, and as spaghettimonster days, probably cost the same as a smartwings flight
