The U Prince restaurant and Hotel has a great spot on the roof overlooking the Old Town Square and the food is pretty good.
It is right across the street from the clock tower.

jb club, just down the street from the ibis is a good staple restaurant.
Kampa park, Heregtova cihelna and perle de prague all offer excellent riverside views for dining
